I know 'tune' can mean 'melody', but I often see phrases like 'stay tuned', 'tune in' and 'tune up'. I'm not very clear about the meanings and usages of 'tune' here. Can you explain it to me?

You're right! Tune as a noun on its own is another word for melody. It's how a song goes. Let's hear our colleagues talk about tunes.

Examples
That song has such a catchy tune – I can't stop singing it!

There's a piano over there – can you play us a little tune?

Moving on to 'tune in' and 'stay tuned'. These phrases are also related to audio, but for these, you've got to think about an old-fashioned radio or TV with a toggle that you turn to 'tune in' to the radio station or TV channel you want.

Right, so what about 'stay tuned'? Well, it's a similar idea. It's used to tell people to continue paying attention to the radio or TV show. Presenters often say it before an advert break to encourage people not to turn off the channel.
